Model Context Protocol tools for project and domain management

The Model Context Protocol endpoint now exposes tools for managing projects and domains. Read operations use the existing visibility-aware project and domain queries, while write and destructive operations require organization membership. You can also link repositories, manage project webhooks, and handle domain links through the protocol.
