Model Context Protocol tools for projects and domains

The Model Context Protocol endpoint now exposes tools to manage projects, domains, project links, repository links, and project webhooks. Read tools use the same visibility-aware queries as the dashboard, while write and destructive tools require an organization member, so agents can perform the same setup work operators do from the UI.
